So in my 66 dart sedan, I had put in a new alternator (chrysler ), squareback, way more amps than my original so Dan had me run multiple heavy gauge wires directly from the Alt to the battery. ever since then, I have trouble trying to Jumpstart other cars. Like all of my voltage is running away from the battery? And not going to my buddies dead cars. Am I doing something wrong here? Or does my wire mod mean I can't jump other people's cars anymore?

There is no reason upgrading your charging system would have any negative effects on jump starting another car. None. Check the jumper cables.
