What evil happens if I use bolts for the middle fastners when I put on my super6 ? The manifold came naked, but free, so I have put it together my exhaust and will have the mounting face trued as a pair.

You can use a bolt in the inner intake to exhaust manifold mounting location.
The Super Six intake will have a larger through hole in that location to accept the 3/8 - 16 UNC stud. If you are using an earlier exhaust manifold, the threaded hole may be the smaller 5/16 - 18 UNC size so using the smaller bolt will give you more "slop" when aligning the two manifolds.

Be sure to get the two manifolds aligned as close as possible so you do not have to take a bunch of metal off to get the surfaces to "clean-up".
