You can use a manual shift bellhousing as a substatute for your empty AT case, that will get you pretty close.
Here is a link to Lakewood's instructions on how to do the alignment test and how to correct any mis-alignment:

As already suggested, carefully check to be sure everything is clean, flat and closely mated together... this set-up has a number of different parts that all have to stay centered and square to one and other. Check for nicks, burrs or loose fits between the locating hubs and mating bores, also between the dowel pins and mating holes... a tight running fit is what you are looking for.
