The Mopar windage tray kit I got for my small block came with hardened washers and the bolts that came with it are the same length as the stock bolts. So, why does it come with hardened washers? What are they used for? They can only be used on the main bearing cap bolts, not the screws to hold the tray on.

They space the head of the bolt down to make a little more clearance for the tray.

Check the threaded length of the SB main bolt supplied in that kit.
Last time I looked at these, the 340 "tower cap" main bolt had less threaded area and came close to running out of thread when used in a SL6 main cap. (when no washer is used) They may have include the washers way back when, so the same kit could be used along with the now discontinued SL6 windage tray.

We know that if the bolt thread bottoms out on the block before the head makes good contact, it fools you in thinking it's torqued but in fact, you have little to no clamping force on the part you are bolting down. To check, stick the bolt through the main cap and check to be sure there is still at least a 1/4 inch worth of threads up in the cap's thru hole.

This check should always be done with main caps, the cylinder head, oil pump, water pump, etc. It is a quick test and a good "assembly habit" to get into.
I pay extra attention to this if the cylinder head has been milled or a different or "unknown source" fastener is being used.

I remember I read somewhere to put LockTite on the tray screws. How is that done and which LockTite do you use? Do you put LockTite all over the threads or just on the screw head/tray junction?

By the way, is it pronouned:

windage as in "the wind" or windage as in "to wind something up"?

Just wanted to know.

I use some lock washer and a small bit of red lockTite on the small screw threads that hold the tray to the main bolt heads.
