Is this "upgrade" really an upgrade on a stock super six with a stage 1 shift kit in the 904, or is it more snake oil?

I can't answer the question directly, but from the vendor's reputation I would be inclined to think that it is worthwhile.

Of all the things I could do to my car, that would be one of the last ones. It wouldn't hurt to have one laying around for when the trans needs to come out and be redone though.

Yes it is an up grade, if your trans has the 2.9 lever, but I would not tear the trans apart, just to do that. The higher the number on the lever, the better clamping action of the 2nd gear band, and the slower the apply. Do not use the 5.0 lever on an slant six application. You do not need that amount of clamping, and you might get a flare on the 1st to 2nd gear shift, or too much overlap on the 2-3 shift

The 5.0 lever has been known to bend band struts too.
