I'd get one from a comparably sized V6 - a GM 3.8, Ford 3.8, Mopar 3.9. Any of these ought to work if you plan to keep it basically stock except EFI.

I don't have mine running yet, I've had the manifold installed to check clearances, it seams to be fine. I just need to wire up the fuel injection. It's a throttle body from a 4.0 Jeep.

A 1996 4.0 Jeep TB is 2.2" or about 56mm. The 60mm Mustang TB should be fine. If you use too large a TB the throttle response gets jumpy and I would think tuning the acceleration enrichment would be troublesome.
