So I was looking at the wiring diagram and noticed it was powered off the alternator stud through a relay. I have a relay and running that way is not an issue. My question, is it okay to power off the alternator stud? My headlight relays are clear across the car powered off the battery so I would rather not run it that way.

You don't have to power it from the alternator. It's just a really convenient spot to get full voltage and keep the wire run short.
