I removed the crank bolt so I could remove the HB and some oil came out. Also when I removed the timing cover, water came out of one of the bolt holes. Is this normal?

Oil tends to creep behind the damper and into the bolt hole. No worries, but you can put a little non-hardening sealer in the damper bore if you like.

Yes, an upper timing cover bolt goes into the water jacket. No worries. Just put some sealer on the bolt when it goes back in.

As far as the oil question, I have only ran the engine for 5 minutes or so. Is that still ok?

No. Are you sure the damper was tight against the crank sprocket?

Are there specs on how close to the timing cover it should be?
