What have you all been using to plug the miscellaneous holes in the head to fill it with an acid solution. How long should I let it work?

Clay & overnight.

I bolt-on a cast iron thermostat cover, up-side-down and stick a pice of rubber hose onto the by-pass hose bib.
Then level-out the head on a couple of saw horses, with the head gasket surface - chamber side facing up. Do this set-up / cleaning over dirt or lay-down cardboard.
Use bolts to plug any open stud holes and install a pipe plug into the temp. sender's port.
At this point, you can pour-in the acid, fill the water jacket to the top and let it sit for a few days... top-off as needed.

Doc, I forgot to ask if one dilutes the acid, or uses it full strength to clean out the water jacket.

As to time, concentration, and cleaing, it depends on what you use to start.

IF you are referring to what is commonly called muriatic acid, in reality it is HCL and the concentration normally available across the shelf is so far below concentrated (pure) that one rarely sees a 25% solution. Inferring is always dangerous, but it seems you may be wanting use use common muriatic acid and Frank's suggestion is to cut it to one part of what you buy to 3 parts water.

To be more clear about what I mean, I used to use "pure" hydrogen peroxide from Fisher for organic matter removal, and at pure level it is sold at a 30% concentration. What you use at home for cuts is less than 1/2%, usually. SO if you have "pure" HCL as as opposed to store shelf muriatic acid, the dilution you would use is markedly different. I personally would just dump in the off the shelf product, uncut, but the same result will obtain if you cut it 1 to 3, just take longer.
