Would it be worthwhile to run some cheap gear oil thru a manual transmission (500-1000 miles) before putting in the good stuff to flush out as much particles as possible?


A magnetic plug will catch iron, but not brass from synchros.


And does anybody know how big these particles are anyway ? (microns)

Drain it and refill it with a good GL4 gear oil. GL5 gear oil will damage the brass inside the gearbox (which is what syncros are made of)
