So I got a new one for my car in the mail the other day. It has a circle handle/wheel thing on the side that's hooked up to a spring of sorts, but my current manifold on the vehicle doesn't have this.

Can anyone explain (to a newbie) what it is, what it does and if I need to set it or hook it up to anything?

Not sure of it's correct name exactly, somthing like the manifold heat control valve. It purpose is to warm the intake manifold when the car is cold. This prevents carb icing due to fuel vaporising and allows the carb to do its job properly when cold, improving starting/driveability.

It should have a wee spring between the disk and the manifold. This is a thermostatic spring. As the exhaust manifold heats up, this spring opens up and diverts the exhaust away from the heat riser (there should be a flap attached to the shaft inside the heat riser) back down into the exhaust pipe.

If the coil spring, little shimstock 'end-stop' and the flap are all present and rotate smoothly (with the spring returning the flap to the correct position for heating the intake), I believe it only has to be bolted up and attached to the head.

There's plenty of instructions on the board on how to do this you should be able to find after a little searching.

Yep, it's the manifold heat control valve. Someone must have removed it (or parts of it) from the manifold you're replacing. The pre-'71 exhaust manifolds have a smaller rectangular counterweight rather than the large round one, but the manifolds are interchangeable. It is very much worth your while to get the good gaskets for the manifolds-to-head and intake-to-exhaust junctions. And your '65 choke won't bolt up or work correctly on that later exhaust manifold; you may want to install an Electric choke kit instead.

I've already installed an electric choke kit. I haven't measured (it's raining) but are the boot holes the same placement? If so, I'm just going to paint it and install it when I get an intake manifold to paint matching and buy the gaskets.

I found that the holes on my electric choke kit were a little off, I had to redrill to get it to match my exhaust manifold. Having said that I believe all manifolds have the holes in the same place, so if you make it fit one, it'll fit all.

Check the "good gaskets" link in Dan's post for the GPRS Gaskets. I believe there's a board member on here who is the US supplier but I'm afraid I can't remember who it is.
