I'm looking at running a different set of valves, but the new valve is .060" shorter than stock. Any issues machining the spring seats .060" to accomodate the change in overall length?

I have wondered this same thing, but have not gotten confident answers from head experts. 0.060" may be OK, but you might want to experiment with a junk head first. You can always use Ford or Chev SB V8 valves, which are about 0.100" longer...

I wonder if a recessed retainer would cure any potential problems...

Is your valvetrain going to be adjustable or non-adjustable. The tip height could also be .060" shorter as well and cause issues if your using a non-adjustable rocker arm.
