Can I run the two wires from the unit in the dizzy direct to the coil or do I need to take the red wire through the ballast resister (as per directions from Pertronix)?

The coil wire will not work. The voltage is lower there compared to on the other side of the ballast. It might run for a little, or spit and sputter, if connected to the coil + wire, but it will never work properly. Been there...

Really, I have even talked with Pertronix about this, and they said there has never been a problem with people hooking it up this way. Mine's been running fine for the last 15 years like this. NOW, with the III, it may be different as you didn't mention which one you have. If it's a II, your fine, geterdun!
