No you shouldn't need to do that if it is all up flush against the block. Is the bolt too long possibly? How many threads is it turning in?

I don't think the bolt is too long, I'll look at it again this week when I can, maybe spray some WD-40 on it.

Which bolt is it? If it is one of the top ones, I think 3 of those are blind holes into the block through the bell housing flange.

For the top one that's a pain in the butt, I have a flex socket and a 24" extension. Cheap at Harbor Freight or Amazon, and a real timesaver.

Its not the one on the very top, the pain in the b--t one, its on the passenger side.
I've gotten it in a few turns, but its not flush.

I know the bolt of which you speak, and it is a royal PITA on an F body. I have gotten it two ways- angled box end wrench from above, fighting around the auto trans dipstick tube, (slightly easier) a loooooooooong bunch of extensions with a socket on a universal joint at the end. Tape the bolt into the socket with a single wrap of masking tape so it will be strong enough to stay in the socket until it is threaded in but then will break away easy.

Leave that bolt totally out for now and make sure you gt the bellhousing and block flush. There is a locating pocket on each side of the bellhousing, so make sure one of the locating pegs isn't cockeyed in the bore and holding things up.

If everything else is tight, you will be just fine without that one tight. If it were me, I'd dent that area of the firewall with a mini sledge and/or prybars, either now or when the engine is out next (or drop the trans mount and let the engine/trans hang down a bit). Maintaining I perfect piece of metal on an old unpopular car like ours is not worth all that time and effort.

Whoops! I missed where you got it all seated. In that case, get a fresh can of WD-40 and use the plastic hose to flush out the bolt hole, then run the bolt home.

Ok, its been a while, but I did get that bolt flush, I think.

Next, the torque converter bolts.

I did spray some paint on the flex plate before I pulled the original slant six, but since I dropped in a replacement slant six, that doesn't really help.

So, how do I figure out when the flex plate Holes are lined up correctly with the torque converter?

Put one in (don't tighten but run down close); spin engine to next one
If it lines up put that bolt in same way as 1st.
If not take 1st one out and spin converter relatively to flex plate 1 hole and try again.
If you have 2 started spin engine to get to 3rd one. Again if it goes in, great. If no then start over. If you have the first flex plate hole all the way to passenger side before it disappears behind the block ear you might be able to start 3 without having to spin the engine over. You can definitely do 2 at a time at least.
Don't tighten any until they're all started.
You have to run them down close or the bolt head will hit the block as you try to spin the engine to get to the next one
