Is there normally a spacer that goes between the water pump flange and the pulley wheel that bolts to it? The pulley wheel is too close to the block to line up correctly.

No but you can get them. The pump probably has had the flange pressed on too far.

Or you may have the wrong water pump pulley or the lower vibration dampener my not be pressed all the way onto the crank.
