I've got the original power steering box with 5/8ths return line in my 65 wagon. I have a 67 A Body V8 PS box with the smaller return line, I know it'll bolt right in, but how about the pitman arm? Will the 67 box accept the 65 Pitman arm without any problems, alignment issues, etc? I would go to a manual box except the wife says it's gotta have PS so she can drive it too.

The Pitman Arm for your 65 will fit your 67 (small sector) PS Box perfectly. Be sure that it is indexed properly prior to bolting it up permanently. Maybe schedule an alignment after all is done.
