I have new bendix rotors and rebuilt raybestos calipers. The outer rubber dustboots (on both left and right tire, on pistons closest to wheel) are hitting the rotor. Not on the braking surface, but that shelf of metal between the braking surface and where the hub mounts to. I can see a black streak on the rotor from the boot being worn down.

This leads me to a few conclusions. The aftermarket dustboots could be a bit too big, and/or the center part of the rotor isn't perfectly round. I think the braking surface of the rotor is fine, because if you look at the caliper from the top and turn the rotor by hand, you can't see it rising or falling.

What say you? Is this normal and should I not even be concerned? I really would hate to do the whole brake job over again.
