You would need to mill both the intake and the headers. If you didn't do both, getting the seal with the gasket and all the triangle washers and nuts would be a nightmare.
Mike Sargent purchased a set of Hyper Pak exhaust manifolds that someone had done just what you described but cut on the bottom side. Why I have no idea.

Under Race Headers, "Modifications required if used with Weber carburetor assembly. Special order on request"
Under Side Draught Manifolds, "Modifications to headers may be required"

I have at least one pair of Clifford shorty headers that bolted right up to a 3X2 weber setup. I think (hope) they are the ones still on the 66 Valiant (where I originally ran the Clifford/Weber intake) and they will bolt up once again...

Close but they need "Modifications" to clear.
So I guess it's one of those what day did they weld each set up.

Truthfully, If you build a Clifford intake and you build a Clifford header, those to pieces should "sing in perfect harmony"! No excuses, just make them right. We are talking about a couple bends, that's it. It is not reinventing the wheel!! :D :D The Clifford big tube race headers I was so happy to get, were unreconizable as a performance piece after I got through beating 3 tube half shut. And that was to fit their 4 barrel intake, not the Webers. Never used it until I had Robbie fix it right. Sorry for the rant!! :D

I have a never installed Clifford intake I had to grind to get it to fit my Clifford headers too.

They mean the Clifford Weber 3X2 intake. All Clifford headers fit the standard 4bbl intakes.

See my post above . Their race tube headers do not fit their 4 barrel either. At least mine did not. (Obviously they don't make them anymore anyway.
